I bought one of those large bags that holds 8 combos (more like 4-5 with reels), and I've noticed that one of the rods had its finish chipped, probably from one of the other reels. I'd like to continue using the bag, as it's an easy way to carry several rods at one time, and protect them in the back of my pickup. What is suggested for reel covers...both to protect the reel itself, as well as the rods from the other reels? Ideally I'm looking for something that will fit the entire reel including handle. Currently my reel stable includes 2 Shimano 3500 baitrunners, and 2 Daiwa SL-X20SHV's.

Check out Cabells they have neoprene reel covers and they are relatively cheap.
